Real!Ianto, on being told the other was dead and still human, knew it wasn't true and was desperate to escape and kill Fake!Ianto, 'cause he cares about the rest of the team. It being Jantolution, and his priority being to save lives, he threatened Jack rather than kill him.
Fake!Ianto, on being told the other was dead and still human, knew it could easily be true and he was found out, so was desperate to escape completely. He knew the only way he could really get past the others was to take on another form, since as Ianto he'd be brought straight back. He thought they would be expecting Jack to walk out of the cells - and not watching the CCTV, because they were busy with the autopsy etc. He killed Jack as the easiest way to get his technology (since he was the wounded Ianto and couldn't really have fought him for long, and would have been helpless while changing within the cell) and took his form outside, only then realising that it was all a trick. However, he didn't know that Owen's real plan was to convince him to become Jack so it would be easy to tell which was real.
*breathes in again* Whoo. I hope that makes sense. Sorry it wasn't clear in the fic itself - I have a bad habit of that.
